Create campaigns/trackers. Use the campaigns/trackers IDs in your aff. links.

You can use any of the networks tracking tools they provide, but you will have to log in each network (i.e. crakrevenue) to get the stats, or export them into a central hub. It seems that since you have many sites, I would assume you have many campaigns leading to your tubes, therefore I think having your own network would be a better fit for you to track things and customize campaigns.
