You should first download the wp-content directory, then click the update link and once updating is done, reupload the wp-content.

You didn't follow the instructions now did you. Hope you got backups :)

You obviously changed up some core files that do get replaced during an upgrade. All mods should be done to the theme files and the functions.php file within the themes folder.

Was it the Word Press upgrade, or a template upgrade? I've upgraded my template by accident and lost all of my custom template work...

Seems odd that a WP upgrade would mess with your template files.

I upgrade wordpress by hand, and skip the theme directory since I use a custom theme :2 cents:
