It very well may be. Google has strict regulations on the type and quantity of advertisements you put on your website.
Have a look at this: https://www.youtube.com/watch?v=h_0WI75X4U4. Matt Cutts says it doesn't. It might have diminished your user engagement.

At the minimum, intrusive ads such as popunders, are a horrible user experience.

Hi!
great question and great answer we were wondering on implementing such ads on our sites (just 1 per person per day, so it wont appear to the same user twice or more times on the same day, just if they delete cookies) so really good news it is not penalized (yet) by Google but its also true inst a gtreat user xperience for visitors.. so maybe you should just take one of those networks and not both .. dont now, try and let us know! |

That said, we don't use 3rd party ad networks nor popunders/iframes either so I cannot speak to any effects, positive or negative, those may or may not have.

I'm think it was not popunder problem. What exactly contain your popunder? Are you tested it?

@pornuploader.
I have the same problem with my site as you. September 29 everything was normal and October 1 all Google traffic was gone. What I saw in google webmaster tool, I have a lot of blocked sources. (I think thats the problem) One of etahub.com I do not know what it is and I can not figure out. If anyone knows who uses it, tell me please. Greetings Jaco |

If google notices that your site is using spammy techniques or sneaky/cloaking redirects, then it will put a manual action on your site and start to deindex it. If they did, then a message should appear on your google webmasters dashboard.
This happened to me after i started to used popup ads from plugrush, i lost all my traffic for weeks, and it takes time to get it back. |

Once your deindexed , you have to ask google for a reconsideration of your website.

Google has taken a very aggressive path on popunders-popups, in these past 2 1/2 months. Don't take me wrong, they already were hitting sites that had more than one even before that. I've noticed that some of the major tubes have also gotten rid of the pops in these past weeks.

If you are using more than one popunder code on the same page you may get banned.
